With the different flavors of Mystic... If I were to change from on
flavor to the next can I just copy over all the sub directories and move on... or is there something in those sub directories that are protected between linux and non linux??

Joe have a read of the FAQ at http://wiki.mysticbbs.com/doku.php?id=faq

It covers this question re moving between windows and a linux style system
    like a Raspberry Pi.

You can pretty much copy between each other. Only thing to worry/fix is the file syntax (how windows/DOS uses c:/ and Linux uses \home\local) I've done it. all the files are compatible with each other
