I’m a little confused about external programs. From what I’ve read I can only run JavaScript and baja programs. Is this true? What if I want to include multiple JavaScript files in an HTML file? Is it possible to run .exe files and
batch files? Thanks.

Where did you read you can only run JavaScript and baja programs? You can run doors as batch files and .exe programs (on Windows) or executables on Linux.
